Can an MST Transforms file be created for any MSI package? If so, how? Do I need any 3rd Party software or can it be just done from the command line?

You would need to create a modified version of the MSI file and then generate the MST as difference between the two MSIs. I think it can be done from the command line if you have a thorough understanding of Windows Installer, it's automation interface and SQL syntax.

(Recent versions of) Orca can do this, using the Transforms menu. Recommended for experimenting.
The MS Platform SDK contains a number of VBS scripts allowing you create an MST, given the original MSI and the modified MSI.
