MSDE is a MSI based setup itself. You would have to launch the MSDE setup as a custom action from your UI sequence (which means it will not be installed if your setup runs in silent or Basic UI mode). Or you would have to split your setup in parts: 1. get user input, 2. install MSDE if needed, 3. create the database
