After I set up the application, windows installer seems to be tracking all its files, and whenever I try to replace or move some dlls manually - it starts immediately and attempts to reinstall them...
How do I turn off this behaviour???

Hi,
It may happend if your files are keyFiles (you can set a file as a keyfile for each components). If you try to remove such file then Windows Installer try to restore it. To prevent this don't set this file as a key file. You can use a key path registry instead this. Read more in the Windows Installer help library topic "Set a Key Fiel for the Component".
