Key Files and Upgrades

If I have a file designated as a key file with an advertised short cut and that file is upgrade by a process outside the original MSI what happens to that file? In other words will the auto-repair try to down-grade the file?

Also if I run an unistall with this newer version of the file be removed?

As long as the installed file has a higher version number than the one the installer installed self-repair should not kick in. If you uninstall the file should still be removed (provided it is not shared with any other applications).

Please note that patching will most likely fail if you replace files on disk with other versions than what was in your original setup. Setting patches to include only whole files instead of bit level patches should however work.
