I would like to know what is the advantage of transforms(mst) over msi file.

You can keep your modifications in a mst file separate from the msi file. For instance, you can have one base msi and multiple language transforms.

MST files are heavily used in corporate deployment scenarios to customize the original MSI to comply with corporate standards without modifying the vendor MSI itself.

Every time you build your setup, your changes are lost and you need to do all changes again. Actually it's an error-prone extra step.
The changes need to be saved as a MSI Transform file (.mst), So that they can be easily re-applied to any subsequent MSI's.
