An NT 4.0 (SP6) installation places the shortcuts in the Programs start menu, but all the .lnk files are empty. The same package installed on 2000 works fine.

I've seen Windows 200 corrupt shortcuts if the target doesn't exist at install time. Maybe your NT box does not have access to the files, I'd try a verbose log...
