Sometimes when a user is done running the application they will shut it down. When they go to re-run it sometimes the shortcut on the desktop is now pointing to the MSI file and wants to re-install the app. Why would this happen? It seems as though the shortcut is changing on itself and not following the path that I had pre-determined for it.

If the installer launches when you click the shortcut, this is most like the "auto repair" functionality of Windows Installer.

How would I disable the auto repair so that it does not become an issue?

You can not. This is a major benefit of msi.
The correct course of action is to find the faults in your install and make sure the event that "incorrectly" triggers the installation does not occur.
If you generate a log file you should be able to find the "broken" component and take steps to install it correctly. Or correct the application that is breaking the setup.
