Does anyone know if there is a J# Framework Merge Module available? Or how to include the redistributable that Microsoft has available from their site?

Don't think there is one. In InstallShield Developer you can simply click a check box to redistribute J#, similar to the .NET Framework

The best method may be a launcher that will pre-install J# and then invoke your setup.
