After doing a major upgrade from 1.0 to 1.1(say),and I uninstall the software.The installer puts back the old version(1.0) back.
How can I deal with this problem..
is there a "column" in the Upgraded MSI that can tell the installer not to put the old version back??

After installing the newer version (i.e. after the Major Upgrade) do you see two entries in the control panel?
It looks like the old version didn't get uninstalled during the Major Upgrade. Create a log of the upgrade to see what happens.
