My project now spans 2 CD's and I find that the files that must be on the root of the first CD are on the second CD. How do I identify those files to be put on CD1?

Well, in my installations, I've always had such autorun files be applied to the CD after the fact, and not be a part of the setup, as there are many other data files which make an actual CD. Plus, I simply don't want to do all those operations with each n' every build. I'm therefore unsure as to how you are currently incorporating it.
In any case though, you can always just change your media properties to call a batch file as a post-build step which will adjust the files as necessary.
