This is a really wierd occurance that I have seen a couple of time, but I was just wondering if anyone else had seen the happen.
On a windows 2000 machine, our product uses Windows installer v2.0, but previously on the machine there was v1.2.
When the upgrade happends, windows looses all file associations and cannot work out what propgram to use to open each file!
We have never replicated this consistently, but is is very annoying as the customer thinks that their whole machine is buggered!
any thoughts?

I assume you meant the machine had previously version 1.1 (because version 1.2 cannot be installed on Windows 2000)
After upgrading the MSI engine to 2.0 until a reboot, there will be problems with shortcuts for MSI installed applications. After a reboot these shortcuts should work properly again.
