I'm developing a installer in Basic MSI.
Due to security restrictions, i have to apply the product update during the system shutdown like it's done with microsoft updates.
Is there any way to do this?

Security restrictions?!? I can't see the difference, security-wise, from running an install at machine start-up - easily achievable with a machine-based Group Policy deployment - or running it at shutdown, except that for the latter, you'd have to build a monster script (and run it as a part of GP shutdown script) or author a service that watches for the Windows Shutdown API message and acts on it.
Go GP. It's easy to administer, simple to set up packages and it's free.
