I'm trying to create a self-extracting EXE for download from the web. I used the Media Wizard to create a PackageForTheWeb Optimized installation. I was under the impression that this will create the self-extracting EXE that will automatically launch the installation. However, the result looks exactly the same as other the results for media (setup.exe, .cab files etc.). Anyone know what I should do here?

I've never done PFTW within the Media Wizard. I've always done it outside of InstallShield, so I'm not sure you are describing it right.
In any case though, I would suggest just re-running the Media Wizard and selecting a "Single-file executable" or something along those lines. Having done so, you should get what you're looking for.
