I just tested a major upgrade patch for my installation, and it worked fine. However, after installation all updated, non-versioned files have different create and modified dates! Does this mean that the next patch will not update these files? Or is windows installer smart enough to realize that these files were already patched?

Major upgrade essentially uninstalls the previous product and installs the new product. This means all the files were removed and the files are copied again. That explains the change in the created time of the files.
Windows installer will take care of the updates using the information MsiFileHash table.
