Is there a way to set the target directory of a reinstall() during build time. For instance, i change the <targetdir> variable during normal installation to alter the destination directory. This doesn't seem to work in a reinstall. any ideas?

A true maintenance install should auto. make use of the previous location. If you are trying override that location with some alternative path, then I can see how you might have problems.
For starters though, have you stepped through in the debugger and verified what's actually going on.
Also, are you using the default OnMaintUIBefore & OnMaintUIAfter events? In other words, do these functions exist in your InstallScript?
