Does any one know to disbale autoplay using Install script at run time? Simply setting registry doesn't work. It needs to reboot machine to load registry.

You didn't say which of the possible registry entries you were changing to try and do this. However, I did a little searching on the Net and found something that should accomplish this without rebooting.
Now this info. is from a Win32 Q&A, so it's not directly applicable to IS, but you can probably adapt it somehow. Here's what it says:
"On Windows NT 4.0 and Windows 98, Microsoft modified the shell so that it broadcasts a registered string message, QueryCancelAutoPlay, before it automatically opens an AutoPlay CD-ROM. If any application responds with a 1 to this message, the shell does not autoplay the CD-ROM. But if all applications return 0, the CD-ROM is autoplayed. The sample code in Figure 4 demonstrates the use of this new message."
