Just wanted to know if it is OK to open permissions at certain locations (registry/folders) to make repackaged applications work?
Also, does it defeat any Windows logo guidelines if we open permissions on Windows XP?

The logo guidelines explain where to store files. User data should be stored in the user's data directory where he has write access by default. User data or preferences should not be stored in the program directory. So instead of opening the permissions it would be better to place the files at the correct location. However this may or may not work for a particular application. Basically, following the logo guidelines is a task for the application developer, not for the customer who is repackaging the setup.
