I've a created a new setup with only one file in the DefaultFeature and DefaultComponent.
After installation the keys in HKEY_CLASSES_ROOT\Installer\Products and HKEY_CLASSES_ROOT\Installer\UpgradeCodes have different values as in the project.
Can anyone explain this behaviour?

This is normal. Those are compressed GUIDs. This is another way to store the product and upgrade GUID, apparently, they use less byte space.
There is a "scientific" way to go from a regular GUID to a compressed GUID. Check article Q105971 in the InstallShield knowledge base.
