Is there any way to prevent Installshield from automatically creating registry entries of the COMPANY_NAME, PRODUCT_NAME etc?
The last resort could be to delete the key at the end of the installation. Would deleting this registry key be fatal?

To prevent those entries from being created, looked for a call to InstallationInfo and comment it out. You may need to expose the default OnMoving event by "Move Data" and "Moving toolbar's drop down lists in order to see the call.
Worst case, you can safely delete those keys without retribution.
