I am new to the game so forgive me if this is a dumb question. I am organizing my install using the feature components so the end user can chose which part to install. The problem I am running into is I would like to install IIS components based on the features selected by the user. If the user selects feature 1 and not feature 2 than I want the web services associated with feature one install, not feature two. Is this possible?

The web site, application pool or whatever you are creating in the IIS view does get associated with a component (which is listed in the properties). Add this component to the appropriate feature, that should do the trick.
