When I'm uninstalling my program using the generated installshield uninstaller all the files are removed except for my program.exe file.
What could be the problem?

Did you test this on a clean machine / fresh VM image? Did you check the log?

Make sure the component is not marked as permanent in your installer. Search your registry and make sure any and all references to it match the guid assigned to the component that installs that exe file.
Is it the only file in the component?
Do you see any errors in the log file? ** note if you do not know how to create a log file look at Stefan's sig **
if it happens on a clean machine I would guess you have something marked as perm. Or if it is an exe that can be deployed by a different installer then it is shared and windows thinks something is still using it.
