I see if I declare INSTALLDIR in Property Manager and give a value which is not the same as given in General Organization. Overwites the default value.
Will it affect my installation?

Yes. All your files (if the component destination is set to INSTALLDIR) will be installed to the folder specified in INSTALLDIR.
