Whenever I build an MSI project through installshield, it creates the MSI under <Release>\DiskImages\DISK1 folder, I can customize the <release> folder but not the other two DiskImages\DISK1, Is there any way I can rename them to something else?

No, but you could use the "shallow folder" option.
