I need to know if there is any way that one can keep installshield 2012 professional from automatically loading a file as a "Key File"?

Marking each exe as a key file is recommended best practice. So turning off "Enforce Setup Best Practices" in Tools > Options > General might work (I haven't tested this) - although it's not recommed
