I have created a very basic MSI file to install our application but it refuses to uninstall the files. Is there a setting I am missing?

You might want to do a couple things: validate the MSI to see if you have any errors in its definition.
Log the uninstall to see if that gives you any clues as to the issue.
Check your components to make sure they aren't marked as "permanent".
If any/all of your components are marked as "shared", double check to make sure that you aren't testing on a machine that has SharedDll entries in the registry from previous tests.

It doesn't matter if what sort of files they are, asp, exe, dll etc none of them get removed.

Please post the log lines where it says that it's removing the files.
