Our application is currently distributed using an Installshield 6.31 package. It was decided that we were going to provide service updates to this application using Windows Installer via WIX from now on. A problem that we have run in to is that when we install the WIX service update on top of the old install, and then uninstall the Service update, all of the files that had been laid down by the update are not reverted, but rather deleted, leaving our install with gaping holes all over it. Is there a setting in Windows Installer that I am missing to allow the files to be reverted back to their previous state?

There is no built in functionality to revert the files to their previous version. But if you set the "legacy shared" flag it sould not delete the files.
