Updating without MSI

What are the ramification of using another process (installscript) to update installation files? I just want to drop new files during the update process.

If you are not going to use msi why use msi at all?

Msi has considerable facilities for the management of components once thay are installed. By working around msi you are breaking a number of features. Without additional work you will damage auto repair uninstallation, future upgrades, installation identification etc
A msi upgrade will only copy the new files. Components that remain the same will be not be upgraded. (Is that what you mean by the imprecise term 'drop'?).
I would advise you to do a proper upgrade.
